Weird that my counter at the daycare went to 0% when i accidentally clicked on the pokemon that was in my daycare i was on 100% and did not got an egg that normally brings you back to 0% ..
so i guess when you change pokemons the counter starts at 0% ? again...
can we get a warning like: are you sure you want to remove this pokemon ?

Yes, as soon as you change the Pokemon, the counter starts at 0% again.
I second the idea of the warning, or include it in the text.

Re: Daycare Center
I agree to a warning, or just that the metre simply doesn't fall to zero upon a switch.
We already have the incentive of the metre not filling up if there isn't money in the daycare. There isn't an upside to keeping the same pair in the daycare for the whole duration of the bar filling, so it seems unessesary that there would be a downside to switching that pair while the bar is at any percentage.
